Modify the operation of Create/Change Invoice so that specific customer/item combinations can be sold below Base Cost. Placing the value "BC" ("below cost") in the "Custom GL Code" field of the Special Price file will allow anyone to sell that item to that customer at a price which is below Base Cost regardless of what their normal permission settings might otherwise allow.
